Squareness Issue -

I assembled the unit and tightened the front two legs to the table. I checked squareness and it's off by measuring the distance between corners. However, when I try to shift the back end to fix this, the machine doesn't seem happy and it becomes difficult to move the head along the y axis. I'm not sure what the problem is. I believe the software calibrates out this type of error so I'm not sure if it's wroth trying to fix it (and how to fix it). Thoughts?

Yes, the software calibrates squareness, so you want smooth movement over squareness. that said: There are several points where the squareness might go off, such as mounting the corner posts, assembling the rollers, assembling the bar (if the bar goes together so, that the roller plates aren't parallel, the machine moves nicely but isn't square) and so on. If you are unlucky, all these accumulate to same direction and the machine is measurable off-square.

have a close look at how the V-wheel slots fit on the MakerSlide V ridges. If all wheels fit good (and are not rolling against one side of the slot, for example) and the machine rolls smoothly, I wouldn't worry too much. If not, you want to fix it and likely, get a better idea about where the issue might be.

I had more or less the same issue, it helped me to loosen the V-wheels of the slides on the upper left and right, with that I mean the not adjustable ones. It gives the V-wheels a change to settle and frees some mm's of the slider profiles. My axis' move very smoothly after that, and of course you can adjust the tension with the adjustable V-wheel nuts after this to eliminate any spill on the V-wheels.
Regarding the squareness; this also eliminated the squareness issue.

It's always a good idea to loosen some bolts or nuts to fine tune your machine and remove any misalignment or tension. My machine moves very smoothly at the moment.

What I also noticed is that on the right side the plate's V-wheels hits the back first before the left side does (and goes off so not square), as you look closer to both plates (on the back side) you can see there is about 0.5~1 cm difference between the wheels. So take the front limit as your reference (the front is hit left and right at the same position). (I didn't mount the limit switches yet, so that might have helped me, but I am not sure)
